Shkendija dominierte die mazedonische First League 2017/18 und wurde mit 15 Siegen aus 19 Spielen und 47 Punkten Meister. B. Ibraimi (23 Tore) und F. Hasani (22 Tore) waren die Garanten der offensiven Stärke, ergänzt durch Stênio Júnior mit 11 Treffern. In der UEFA Europa League gewann Shkendija mehrere Qualifikationsrunden — gegen Dacia (3:0 und 4:0) und FK Trakai (3:0) —, scheiterte aber in den Play-offs an AC Milan (0:6). In der Saison 2018/19 verteidigte Shkendija den Meistertitel: 24 Siege, 7 Remis und nur 5 Niederlagen aus 36 Spielen brachten 79 Punkte und 80 Tore. I. Emini und B. Ibraimi (je 11 Tore) sowie O. Imeri (8 Tore) führten den Angriff an. In der UEFA Champions League qualifizierte sich Shkendija mit einem 5:0-Sieg gegen The New Saints, schied nach der 0:4-Auswärtsniederlage aus und scheiterte danach in der Europa League an Red Bull Salzburg.
